Hopefully Roswell is merely meant to be the location of the warehouse that the US stores all the magical artifacts than part of a sci-fi aspect of the plot.

Remember those scenes in The X-Files where "men in black" types were stashing alien artifacts in the Pentagon? When I first saw it, you couldn't help but conclude they got that idea from the scene where the ark was "re-buried" at the end of Raiders of the Lost Ark.

It's almost as if Spielberg was stealing back his idea from the producers of the X-files and taking a few of their ideas as interest.

Yeah, the alien bit is pretty much confirmed. All you have to do is take a look at a photo of the actual prop of the Crystal Skull to see that.
